The Joker is not crazy
"It is said that the Joker may not be insane, but has some sort of 'super-sanity' in which he re-creates himself each day to cope with the chaotic flow of modern urban life."
In this case, wouldn't it be entirely based on where the battle takes place, then? If the Mad Hatter was wandering around through Gotham City, it's logical to imagine that the Joker would win, since he knows the city. And if that babbling weirdo in a tophat ended up in Arkham, well, that's the Joker's turf...and if the Hatter didn't end up as one of the Joker's minions, he'd be the worse for it.
If, however, the fight took place in Wonderland...who's really to say? Sanity doesn't exist there, and the rules of logic don't apply. Maybe the Joker would figure out what to eat to make him grow so he can step on the Hatter... but otherwise, he'd be completely out of his element. Sure, the Joker can manipulate other insane folk into doing his bidding, but I don't think there's enough rationality in Wonderland for him to really convince anyone of anything. The complete madness of Wonderland would give the Hatter the upper hand.
On a neutral fighting ground...say, a big open field with just the two of them... The Joker might just knife the Hatter.
